The short answer on ECU flash is YES AUDI WILL VOID WARRANTY. There are some very rare exceptions and loop holes but in 95% of the cases Audi hates ECU flashes. The upside, however, is that a flash like APR Stage 1 is generally very reliable, very fun, and very usable. My personal choice would be a car like this one:

In the diagrams it looks like it is the crossover pipe. If you are going to remove the SC to go after the coolant pipe then it might be a good idea to change the thermostat and water pump while its torn down. If your engine is using oil then the culprit is often then PCV . . . . which is under the SC as well.
