Its not about losing saves, it's digital and physical versions literally having different save files because of different IDs. I have encountered this with a bunch of stuff I own in both versions: Journey Collector's Edition, Uncharted Collection, Last of Us Remastered, Black Flag. The saves are there it's just that one SKU won't read saves
